My process was, I selected and erased all white from the image, leaving me with the lineart and screentones. Then, I tried putting color under, but the screentones had weird white spaces around them - so I switched the blending mode of the lineart/screentone layer to Multiply, and it worked. Multiply is great for lineart, because it makes any lighter pixels transparent.

Good luck with your learning! I still don't know everything, but I can tell you that learning the ins and outs of art software can be genuinely rewarding.
