I don't like the ship either, but I get it
because they are the two most traditionally beautiful gems in the show.(not counting ones of the same gem variant)
Amethyst is a fat goblin, Garnet is a brick, Ruby and Sapphire midgets.
Pearl is a stick with a big nose, but still the most traditional feminine one. And then a while later the most traditional pretty anime-ish looking one appears. It's not surprising that people would ship these two.
