you can replay any story quest and most of the other ones. only thing you can't replay are operations which were one time events that had some story content but mostly got rolled into the main game and raids which are just gone.
1999 is not a prequel story, it's late game timey-wimey bullshit. don't worry about it

you can replay the quests from the codex screen in your orbiter. It's best to look up the quest order on the wiki, the in game menu doesn't explain it very well
