They barely know each other, they've had like, what, a whopping 3 meaningful conversations over the course of about 6 months?
The one when Shinji went to chase her to the store during their sync training, the one they had from the moment Asuka came home to find him playing the cello up to right before the kiss, and then when Asuka got the phone call from her step mother, which ended up being cut short
This is actually a bit of a theme of the show, the characters speak a lot but they rarely ever TALK about anything that actually matters
It's more like a combination of suspension bridge effect from the nature of their work, prolonged cohabitation and the recognition (both conscious and unconscious) of similar neuroses and weaknesses in each other
For example, you can interpret Asuka bringing up Shinji's dead mom in episode 15 as an attempt to connect over their shared maternal trauma, albeit a clumsy, awkward and ineffectual attempt
And I don't think I even need to bring up the physical aspect, for Asuka it's obvious, but in Shinji's case we can infer that from Misato's comments, the girls that swarm him early in the show and other characters that he's supposed to be pretty attractive, but more in a "cute" way rather than a "handsome" way
