A lot of good character designs look pretty in the traditional sense, but there are great "ugly" ones that are memorable because they go against the grain and stand out. If everyone is pretty, nobody is, and sometimes an ugly character can round out a cast and leave a lasting impression.

It's notable that every character in Eva who has unusual/non-Japanese anime hair or eye colors has an actual justification for having them.

Rei: clone of Lilith
Asuka: foreigner with European genes
Misato: direct exposure to Second Impact
Ritsuko: bottle blonde, canonically dyes it
Kaworu: Angel

Everybody else just has brown or black hair, unless they're old enough for it to have grayed. Nobody just has anime hair and eye colors in Eva for no reason, and in addition to the canonical explanations there's often thematic/storytelling reasons why characters with odd hair and eye colors have what they have. It's very carefully done.
