The clear implication for the Shinn/Luna romance is they're licking eachother's wounds. Luna lost a sibling and a idol, Shinn lost an acquaintance and a mentor he resented but respected. Both of them just need an outlet to assuage their doubts and fears. Something to make themselves feel good and distract from their newfound doubts in their faction. Is that the basis for a lasting relationship? Eh, probably not. But we can assume they found something else in eachother afterwards.

Also, while Stella is a teenager and theoretically parallels Four, she has the mind of a child and Shinn obviously sees his little sister in her. While there's some fanservice there, I think the relationship is meant to be mostly platonic.

I don't think you understand what it's like being inside a closed system, let alone the military of a state. Sure, the story sounds fishy, but what are you going to do? Flee to... who exactly? Throw away your life and career? To theoretically accomplish what? Even if you don't like it and think the official story stinks, if it seems like there's nothing you can do about it most will go along. You'll start to rationalize that it was the only way. And keep in mind, Athrun had already been expressing borderline traitorous sentiments before this incident. The only really suspicious part was making no effort to save Meyrin.
