Fa's abilities vary wildly depending on who's writing. Emma would be just as susceptible by saying she got so injured fighting at the Gate of Zedan that she was incapable of piloting the Gundams well.

You could tell they were still insecure about their coexistence, though. Lilith spends a lot of episodes at the start oddly mute, episode 29 has Leccee leave the Turner to become a merely recurring cast member rather than a main, and episode 45 has Lilith do her bizarre "Avatar of the Mi Ferario" moment that demotes her from main to recurring too.

It was probably for the best regarding Emma.

What would she have done had she lived? Been a nagging older pilot who can't use the Zeta Gundam for 'reasons' at most. Basically what happened to Fa in the early part of ZZ Gundam before they pushed her offscreen for 20 episodes.

Constantly getting into fights with Reccoa arguing that the role of a woman in war is to kill their emotions entirely, and then stupidly getting out of the Gundam because she's worried about Reccoa after not only saying "no one will mourn your death", but calling out Kamille for doing the same thing earlier that episode.

Yeah, Emma somehow would need to be incompetent in handling the Zeta so Judau could jump on board. At best, it might be due to her getting wounded somehow in her first deployment in ZZ if she survived Zeta, but either way, it's just make her look worse.
