How does this part work? Is it a vent, does the yellow part go through it, if it is then is the part blocking it? I don't get it.

It's just there for minor design continuity from the Victory 1 Gundam. Okawara's version of the Victory has what look like closed shutters rather than open vents in that spot. On other designs like the Gun-EZ and Gunblastor, those protrusions in the same spot are actually projectile launchers and beam saber rack.
If they're air intakes for the core fighter mode, then they're probably optional since both the V1 and V2 core fighters can fly in space where there's no air to take in. Otherwise, consider the vents to be additional cooling capacity and not strictly needed for the core fighter or reactor or MS to function.

I can only imagine it used as cooling like you said if those are open vents/intakes and the yellow part doesn't go in. If it does then it's probably for structural reasons? Thing is looking at official art some looks like its like in and some out I really can't tell.
It's just a really weird quirk if it is an open vent, doesn't look effective and the yellow part just sits there blocking it lol

The blue squares on the shoulders are an external part of the engine's heat exchanger. The Victory had air cooling systems over them, but the V2 replaced the intakes with a giant gold heat sink for better performance in space.

It's a V2 design problem. Second V is better anyway.
