It's Arceus but pokemon are demonstrably weak as hell compared to humans (presumably other natural creatures as well). A Dragonite couldn't even kill a regular goon with a hyper beam.

In actuality it's the other way around. Every Pokémon is significantly more powerful than unarmed humans. The only cases you see contrary to that are because of jokes, humans armed with specific things, humans of the Pokémon world being different to real-life humans or Pokémon holding back.

Shin'oh/True Arceus is definitively the most powerful entity in the lore, but one could argue that it's not a Pokemon. It just cannot be captured or even properly witnessed - in PLA it only shows itself as a glowing orb of light in the distance.

Misconception.
Pokemon like most Japanese franchises is rooted in Bhuddist/Shinto mythology.
Although Arceus is the creation deity of the Pokemon universe that does not necessarily mean that it is by default the strongest.
