Not the original poster, but:
>level size
hard to tell, the Mario wiki only has a map for Vanilla Dome 3 and not 4
>amount of secret exits
Correct, both have 0 secret exists, and they're not red
>amount of coins/dragon coins
VD3 (bigger) does have 6 dragon coins vs VD4's 5 dragon coins, I'm not going to add up the regular coins
>time limit
VD3 does have a 400 second limit compared to VD4's 300 second limit
I can't imagine the time limit is the difference (Forrest of Illusion 1 also has a large marker, and a 300 second time limit) and VD1 with it's large marker has only 5 dragon coins.
VD3 also has a 3-Up moon but looking at other levels it doesn't seem to correlate to the map marker size.

Yes. Unless you have a table with all that information to compare for each level and analyze it and find no possible correlations it's impossible to say for certain that it isn't this, that, or the other thing. That's why all these hot takes based on little more than personal feeling are so retarded.

This is entirely possible. Though my personal thought is that it's arbitrary based on what a dev felt the dot should be and since it doesn't have any real effect on the game itself at all they didn't have any meaningful metric for it and no one was ever like, hey why is this dot like this?

From TCRF:
>The popular theory of levels that are represented as a big dot in the overworld map is that these are long levels, but some levels don't actually meet this criteria. Big red dotted levels actually seem to represent big split points, meaning they have secret exits leading to alternate routes that have fortresses which can't be reached through the main route:
>>Vanilla Dome 1 leads to the route where Vanilla Fortress is.
>>Forest of Illusion 1 leads to the route where Forest Fortress is.
>>Valley of Bowser 2 leads to the route where Valley Fortress is.
>None of this applies to the only yellow big dotted level in the game, Vanilla Dome 3, which still remains a mystery.
