Not the original poster, but:

hard to tell, the Mario wiki only has a map for Vanilla Dome 3 and not 4
>amount of secret exits
Correct, both have 0 secret exists, and they're not red
>amount of coins/dragon coins
VD3 (bigger) does have 6 dragon coins vs VD4's 5 dragon coins, I'm not going to add up the regular coins
>time limit
VD3 does have a 400 second limit compared to VD4's 300 second limit

I can't imagine the time limit is the difference (Forrest of Illusion 1 also has a large marker, and a 300 second time limit) and VD1 with it's large marker has only 5 dragon coins.

VD3 also has a 3-Up moon but looking at other levels it doesn't seem to correlate to the map marker size.

Are there any other platformers that do the SMW thing with secret exits that lead to entirely alternate levels? I can't think of any, but it's a good idea for a game like that.

Kid Chameleon has a ton of alternative routes, it just doesn't have an overworld.
Rolo to the Rescue, a meh platformer/puzzle game that really fits the bill, also does that.

This is entirely possible. Though my personal thought is that it's arbitrary based on what a dev felt the dot should be and since it doesn't have any real effect on the game itself at all they didn't have any meaningful metric for it and no one was ever like, hey why is this dot like this?
