Civ2 alien invasion is pretty fun, but only if you play as one of the three humans
Age of Discovery is pretty neat too.
I need to play the jules verne one some more, it had a lot of events and seemed kind of interesting..

Beyond the Sword has the best scenarios. Flat out mods rather than "yeah so we changed the game such that you're stuck in one era and have to do what we say at all times".

Pretty sure some of them actually are mods. At the very least Fall from Heaven and Rhye's and Fall of Civilizations. Final Frontier might be too. Not the first time fan content was featured in expansion as you can see from civ 2. Quite cool that they got included like that, although so might say it's cheap for the devs.

Civ 5 had some neat scenarios. They have a lot of ideas that are more fun than the game itself. Into the Renaissance and Conquest of the New World are pretty great.

Civ 5 is based for having Scramble for Africa scenario. No other game in the series dared to do so.
